该书在方法论层面，坚持了以“四个结合”为核心的研究逻辑，即理论分析与实证研究相结合、历史分析与现实研究相结合、对制度绩效的实证研究和对制度改革的应然分析（实证分析与规范分析）相结合、多学科理论与方法相结合，从而将“理论分析”、“历史条件”、“现实制度绩效”和“产权改革”四大部分有机地融合在一起，并有效整合了制度经济学、认知科学（哲学）、知识社会学、历史学、法学等多学科的理论与方法进行研究。在具体的研究方法层面，综合采用了文献法、历史法、问卷调查与统计方法和大量的比较法，从而顺利完成了各部分的研究任务，最后提出，新一轮农地产权制度改革就是要在做实集体土地所有权制度的基础上，利用农民土地产权幻觉的生成机理，通过管理农地制度环境促使农民建构起主观土地所有权（认知）。
